If you bring up the actions panel for both and 'reveal in finder', you might find that one copy is in a backup folder. The only ones you need are in ~/Library/Caches/Metadata/Safari/Bookmarks/ Cheers, Andrew Link to comment

There is a copy here: /Users/myuser/Library/Caches/Metadata/Safari/Bookmarks/ So to solve my problem i deleted it and remove this directory from the "Search Scope" list in the alfred preferences. Is it ok or it could bring some troubles ? That is the correct location for them, Safari automatically maintains them in that location so you should leave that in the search scope. If you copied them from the other location, then they shouldn't be there as Safari only automatically maintains the bookmarks in the other location - i.e. if you create a bookmark in Safari, the associated metadata will appear in the ~/Library/Caches/Metadata/Safari/Bookmarks/ folder automatically, which is what Alfred (and Safari) use for showing you bookmarks.
